T-Cell Epitopes – Rothbard-Taylor

The T-Cell Epitopes – Rothbard-Taylor track locates potential T-lymphocyte antigenic determinants which contain a common sequence motif. Although Rothbard and Taylor, 1988, found that the method predicted 80% of the antigenic determinants for their peptide database, the presence or absence of the motif is not sufficient to guarantee antigenicity. Furthermore, the method is useful only for T-cell epitopes and not B-cell epitopes, which often require greater knowledge of the tertiary structure of the binding site. For best results, use this method in combination with the T-Cell Epitopes – AMPHI and the MHC II Epitopes tracks.

To apply this track to the sequence:

In the Tracks panel, expand Immunogenicity, then T-cell epitopes, and then check the box next to Rothbard-Taylor. The track will now be visible in the Analysis view

To edit track options:

Select the track in the Tracks panel. Open the Track Options section, which appears as follows:

• Choose between Use five residue window and Use four residue window. A window of five will locate both 4-mers and 5-mers, which fit motif criteria. The default is Use five residue window.
